Good Guide books
There are two books that I can recommend.
My thoughts about buying books in Japan
New Japan Solo ...A Kodansha guide
I have used this book to go to Hokkaido, Matsumoto, Aichi, Himeji, Kyoto and around the Yokohama area. This is a good book. I would recommend it.
Japan (LONELY PLANET JAPAN) (Lonely Planet Guide Book)
I just bought this one because a co-worker recommended it. It has a lot of useful information in it. Alot of the information is not too valuable when you are traveling. It is a little bigger than New Japan Solo but I find it useful.
I take both of them with me when I travel in Japan.
It is also a good idea to get a map or two. These are really useful because they are in English!

For Your Information- RAIL PASSES
If you are coming to Japan on vacation you can buy a rail pass that will allow you to ride almost all the trains in Japan. (For the exact prices and rules click here.)
Different places have day passes, so it doesn't hurt to ask.
You can get a day pass for the Minatomirai line. (Sakuragichou and Motomachi area.)
Another place is Hakkone, but you have to buy the Hakkone Day Pass in Odawara before you get to Hakkone. For 4000Yen, you can ride any of the transportation in Hakkone for one day. That is a great deal. They have a switch back train, cable car, ropeway, two boats and you can even ride the bus back to the Odawara station (that alone is 2000yen).
